CR/LF Char at begining of each line except first

When we recieve a binary file from our vendor and we run it thru TextPipe, it converts ok with the exception of the first line. Every line in the resulting file starts with a (visible) black box, which I assume is a CR/LF except for the first line. We then have to manually go in and copy/paste one of the other cr/lf's into that very first position. Is there a filter option or another wat around this manual intervention?
